I just got back from sand mountain Nevada and was racing on drag hill, I got a 1988 trx250r with a ser 330 cylinder and a 4mil stroker. I was having a hard time trying to take off in 2nd gear and having to use 1st and noticed 4th would be still pulling by the top but seamed like it could be pulling better.

If you think it is a jetting issue (that is to say, you KNOW it is not an ignition problem), and you think it is leaning out on the top end, you would go up on your main jet, not your pilot. Again, assuming everything else is working OK, start with a true plug chop and see what it looks like.
