There are two types of Deposits, one being the planetary features for the colonizable planets that can be inspected by the player, and another being the orbital deposits for the uncolonizable planets that usually can't be inspected by the player.

A newly colonized planet has a -50% pop growth malus, that is removed when you upgrade the reassembled colony ship. So the colony designation just helps counteract that, for pop growth it's always better to upgrade and get rid of that malus. The possible exception is in hive worlds. Since you don't get a malus.
