Apostles can get upgraded (if you have the right wonders/bonuses), instigate fights, and add beliefs to your religion; missionaries only spread religion, but are much cheaper production-wise. But I sometimes feel that the "helper" recommendation is suggesting I produce apostles in situations where missionaries would be more efficient.
